Amplicon identification using SparsE representation of multiplex PYROsequencing signal (AdvISER-M-PYRO): application to bacterial resistance genotyping
نویسندگان
چکیده
MOTIVATION Pyrosequencing is a cost-effective DNA sequencing technology that has many applications, including rapid genotyping of a broad spectrum of bacteria. When molecular typing requires to genotype multiple DNA stretches, several pyrosequencing primers could be used simultaneously but this would create overlapping primer-specific signals, which are visually uninterpretable. Accordingly, the objective was to develop a new method for signal processing (AdvISER-M-PYRO) to automatically analyze and interpret multiplex pyrosequencing signals. In parallel, the nucleotide dispensation order was improved by developing the SENATOR ('SElecting the Nucleotide dispensATion Order') algorithm. RESULTS In this proof-of-concept study, quintuplex pyrosequencing was applied on eight bacterial DNA and targeted genetic alterations underlying resistance to β-lactam antibiotics. Using SENATOR-driven dispensation order, all genetic variants (31 of 31; 100%) were correctly identified with AdvISER-M-PYRO. Among nine expected negative results, there was only one false positive that was tagged with an 'unsafe' label.

Voice-based Age and Gender Recognition using Training Generative Sparse Model
Abstract: Gender recognition and age detection are important problems in telephone speech processing to investigate the identity of an individual using voice characteristics. In this paper a new gender and age recognition system is introduced based on generative incoherent models learned using sparse non-negative matrix factorization and atom correction post-processing method. Similar to genera...
متن کاملTyping of Toxigenic Isolates of Clostridium perfringens by Multiplex PCR in Ostrich
Clostridium perfringens is an important pathogen that provokes numerous different diseases. This bacterium is classified into five various types, each of which capable of causing a distinct disease. There are various methods for the bacterial identification, many are labor-intensive, time-consuming, expensive and also show low sensitivity and specificity. The aim of this research was to identif...
متن کاملActivation of the Jasmonic Acid Plant Defence Pathway Alters the Composition of Rhizosphere Bacterial Communities
Jasmonic acid (JA) signalling plays a central role in plant defences against necrotrophic pathogens and herbivorous insects, which afflict both roots and shoots. This pathway is also activated following the interaction with beneficial microbes that may lead to induced systemic resistance. Activation of the JA signalling pathway via application of methyl jasmonate (MeJA) alters the composition o...
متن کاملBarcoded primers used in multiplex amplicon pyrosequencing bias amplification.
"Barcode-tagged" PCR primers used for multiplex amplicon sequencing generate a thus-far-overlooked amplification bias that produces variable terminal restriction fragment length polymorphism (T-RFLP) and pyrosequencing data from the same environmental DNA template. We propose a simple two-step PCR approach that increases reproducibility and consistently recovers higher genetic diversity in pyro...
